When enemy die, it's become a crystal that sometime give JP, is it worth to wait the enemy turn into crystals?

Only if you play manually but as mentioned, it’s better on the higher level ones because they give more JP. I also think it’s good if you have the character that you are using in your barracks, so you can collect Jp really fast. Make sure they are in a party of high levels, so you can clean the map and let them distract the enemy away from your character, while you run around and collect them

If you are playing manually, you could, but since most of the time you'll either probably on auto or defeat the enemy before they turn into crystals... I wouldn't suggest it

It's worth it only if you're short on stamina. It's a way to optimize your energy spent, you're free to wait for it or not. Don't do that at the beginning though, it's just a waste of time to wait for 4 JP

As far as my experience sometimes enemiez transform into a Red'ish crystal that once collected gives JP and IMHO It's only worth waiting if the enemy was a high level because they give way more JP than low level ones
